I've been trying out the remote scripting feature, and found that everything was backed up correctly except for one foreign key.
The missing one was for the (alphabetically) last table in our database - I don't know if that is significant or not. I can't think of anything else that marks the missing foreign key out from any other in the database.

The issue does seem to relate to it being the last FK for the last table (at least, the last table that has any FKs) in the database. I've just replicated the issue using a toy DB I created just for the purpose, and it always misses the last FK.
