I'm sure this is a terribly naive question resulting from my lack of experience with this product. When I run a backup the software creates a ZIP file containing a bunch of SQL (SQL Query) files rather than the normal BAK file created using a typical SQL admin tool. I don't see that SQL admin tools such as Management Studio Express understand how to restore with this file. What am I missing here?

The program does this either because you try to backup sql server which is installed on different machine than the program is or because you some how turned scripting mode to "always" in advanced settings.
