Can this product be set to back up two instances. I have set up using the free version for both but only the last one i logged in to runs succesfully. Do I have to install the program twice in two locations or do I have to purchase one of the paid versions?

If the two instances are installed on different servers then you need to install the program on each server and you may use free version in this case (as long as you backup not more than 2 databases per program). There is no sense to install two instances of the program on same server (even into different locations).
