SQLBackupAndFTP executes BACKUP DATABASE command that disregards your physical file structure. As such, it does not matter how you have organized your data files (mdf and ndf). However it is absolutely necessary that you don't just blindly trust SQLBackupAndFTP, but verify the quality of backup yourself by restoring it at least once to make sure you can rely on future backups.
